Do we allow cannibals to practice their religion of eating humans? Do we allow human sacrifice by followers of Aztec religion? Do we allow poisonous snake handlers to follow their religion? Do we allow Charlie Manson and his followers freedom of their religion? Why not? Old Charlie is just a new Mohammed. So why do we allow a "religion" based on the rantings of a psychotic pedophile from the 7th century to be tolerated in civilized society?

Ahhh, tradition...
A rather enlightened British general in colonial India once explained to the purveyors of Suttee rights that though their tradition of burning the widow of a dead man upon her husband's pyre might be sacred to them, the equally sacred British tradition was to hang those who had burned a woman to death by the neck 'till they ware dead.

In the everlasting battle for human rights, I'd bet on the enlightened Brit with the gun except there are vanishingly fewer armed or proudly enlightened Brits around anymore.
